What would be reason for this? Also most importantly most of my websites getting good rankings are not listed in the Yahoo directory.
Just lucky I guess as I have not optimised my page for Yahoo if that is possible anyway.
Although I used to rank about 40 - 50 on Google for my search phrase but after the last update, my site is nowhere to be seen unless I search for it specifically.
Yes I interlink my sites. Who don't.... :-)
I have just noticed that I still get trafic from Yahoo - just not to the front page that I have sumbittet to SiteMach. Appernttly it has been removed from the search index.

very common to hear that. So far Yahoo have made no comment whether anyone may or has been penalised for incorrectly identified identical content. Most of us with a penalised site find other redirects from other sites to us indexed as actually being our pages.
Well actually I found one in my own site(incorrectly identified identical content) and put that in evidence in this post: [webmasterworld.com...]
firstly nobody was interested in it, suddenly it went private, so we non-member canīt follow it, not even me, although I started it, and did the research to find it. Would really liked to see the opinions about what I found.

You say that this is a manual editorial penalty, but my gut feeling says it is an algorithmic filter or bug.
Why?
B/c so many sites were hit at once near the same time. Unless they have a very large editorial team, I don't see how so many sites could be affected at once.
I have a site that is a product category leader on the internet (in sales/ranking). We have been in the top five for "product category" since 2001 (usually #1). Now, we are no where to be found.
There is an affiliate of ours that hasn't seo'd their site in the past 2.5 years. And now, their site is ranking decently.
My experienced guess is that it is a linking penalty of some sort.
Does anyone that was affected NOT have sites that were interlinked?
There are at least two and probably three different phenomenon at work and they are very different.
Some people have human spam-type judgements against their sites.
Some people have had main page (usually) listings dropped (non-human) because other pages link to them via a redirect and Yahoo is backwardsly ranking the redirecting link page rather than the "real" page. (There probably is at least one variation on this basic phenomenon.)
People are mixing and matching these two, but they are really totally different phenomenon, even if the result (page ranked last for serps) is the same. The first involves judgement; the second is a clear mistake (that I assume Yahoo is working to fix).

Regarding this 301 redirect bug, I believe I read somewhere that Yahoo is working on fixing it.
Regarding the issue where sites do not come up for their own company name (or unique title), I don't think this is a manual penalty. there are too many sites with the same issue.
