no skyscraper view when 800x600

Mikey85, my guess is you're talking about Google AdSense's skyscraper ad format.

You might want to make sure it's ok with the T&C to use javascript to conditionally display different ad formats. You definitely don't want to load more than one ad into the page and make one of them hidden. Anything else I could think of might interfere with the way AdSense's javascript works.
