(I want to use it offline, and there are hundreds of pages)

Is there an easy way to save an entire site for later reference without having to click every single one of hundreds of links, so that I can use the site later while offline? Ideally I'd like to save all pages as HTML files in a directory that I could easily copy between my three computers.

There are lots of softwares that can do exactly this for you.

I used something called Webreaper, but you can try to search for "offline browsing" at a shareware/freeware site.

Try WinHTTrack (got the link in this forum) and I finished a CDROM yesterday with 3500 files in less than 30 minutes.

If the site you want to download is not your own, then if its a big site you may not be popular with the webmaster. Some take active steps to try and prevent people ripping their sites.
