Have you tried "View Source" for your page at a time when the pop-up just appeared?

The most common reason for this sort of post in other forums is webmasters using advertising funded services without fully understanding the visual impact on the site.

You don't give us much detail. I would guess that you are using a third party hosting service. Are you paying for this or is it "free"?
Have you put any third party code on your pages such as a hit counter or an rss publisher? Have you registered for any traffic exchange schemes?

Are the pages ads or other sites? If ads, are they mainstream advertising or "adult" content?

Malware on your PC is the other possibility.

Hacking of your site is by dar the least likely option.

These come by when downloading from sites with viruses.

Free hosting providers will often inject advertisments into your webpages - which is beyond your control, unless you change host or payup! Some free providers offer a period of no-ads when you first sign up.

I believe server technology can even let you create your own html pages, edit the ENTIRE source code to your liking, and still stuff gets added to it via server scripting.
I don't know that for sure, I'm I'm quite sure such a thing is possible.

It's something you'd get from a really cheap, or free hosting service though, that's the reason. They need SOME way to pay off the bandwidth you're using, and ads is the way to go.
