I've done a search for an answer to this question but couldnt find anything.

I had a .com & a .co.uk url both pointing to the same area and was getting good serps from my optimisation.

We then started dropping in and out of ranking so changed the .com to a link to the main .co.uk site to ensure we didn't trigger the duplicated content filters.

All the links go to the .co.uk site pretty much.

It now seems to swop every so often between indexing the .com & the .co.uk and it seems that the .co.uk site ranks well while the .com site ranks badly.

Its also still showing the old site in the cached version.

Is there anyway to ensure google lists the .co.uk site?

This looks like a typical problem a lot of members here have problems with. Since the start of the Dominic update (May 2nd) sites are missing, dropping in and out the SERP all the time. It now gets better though. My feeling is your problem is not related to having both a '.com' and a '.co.uk' site.

.. ensure we didn't trigger the duplicated content filters.

Make sure the pages have significant differences (swap paragraphs, use synonyms, rewrite some sections) and there will be no problem.
