I was looking at -ex and saw that my site www.mydomain.com does not have a fresh tag when all around me do and googlebot came by my site on the same day. However, found that mydomain.com has the appropriate fresh tag from that last googlebot visit? Is that unusual? Might I have a problem from when I moved to a new server recently and that is why mydomain.com looks like the one crawled? But www.mydomain.com is showing well in -ex, but for how long I don't know, since it drops completely often?

Anyways, my question is more about the behavior of the fresh tag and mydomain.com vs www.mydomain.com

Someone out there must link to you by using the shorter version of the domain name. Find them, write to them, and get them to update their link to your site to the full version.

There is a very small possibility that the rogue link could be an internal link on your own site, so check there as well.
