If I understand correctly, the next phase is to begin pulling in more data (i.e. newer backlinks, pages, and spam updates).
Is this the stage we are in now? (My homepage is still buried, although some newly indexed interior pages are turning up.) I know that I am missing backlinks. I am hoping that as the backlinks are added, my homepage will resurface.
OR, Have I missed the boat and all backlinks have already been pulled back in? In which case, I just have to wait for the deepcrawl and the next update?
Does anyone else have a site that is still in a state of flux?

Oh, probably every site in the google index is in some form of flux at the moment. GG did say backlinks and other data and other filters would happen after the sj type index propagated. He also indicated more than days, less than months for everything to take place. That seems to be where we are now.
As to how long until everything (filters, backlinks, fresh data, etc.) is accounted for, I have not clue one and won't pretend otherwise.
On a search I used to rank #3 for, there are now a couple of pages listed above me that have no backlinks or 1 backlink to them. My page has 20 backlinks that showup in the link search, all with the keyword in the anchor text.
I think Google will be layering in more things over the coming weeks. I don't think this will be done for awhile, so I just chillin' for the next month or so.
He did say that in a later post. Also, GG never specifically stated that this would involve anything more than these backlinks showing up with the link: command. Unless this involves changing the rank in SERPs, who cares if the backlinks show with the link: command?
you could not be more right on. They can add all kindsof things but it don't mean squat until they rank the sites again next update.
