I am using 1shoppingcart to run my affiliate program and they have links to their own site on every page generated by their server. Is there any way I can remove or hide the links?

Sorry to say, if they are serving the entire HTML page, then they're pretty much in charge of the code and content - nothing you can do about it except talk with them or use a different service.
