No sub-directories

I have created a web site with over 2000 pages all in the same directory, very confusing I know. Does anyone think this could be a problem with search engines like Google?

No problem at all with the search engines - and maybe a help for some because your URLs are short.

Just make sure the navigation "feels" like a hierarchical structure to help out the humans who use the site - actual URLs? whatever suits your fancy.

I just had a client site move over 200 dynamic pages into the root directory. There will only be a limited number of keywords worth much at all for the site, the way the navigation is set up it'll be Page Rank mayhem.
