I use a subdomain search.mysite.com which is actually a cname pointing to an affiliate program I use. Is this classed as cloaking?

I would say no. Cloaking is showing different content to a spider than what a human visitor would see usually based on IP detection. Canonicals and redirects really don't fall under the umbrella of cloaking.

No. Cloaking is serving different pages to search engines and users.

But it would probably cause duplicate content if several domains carry the same information.
