I have made a copy of my site using FTP. I then opened index.html as a notepad file and I find that all pages have been opened in notepad (despite of me not doing anything). When I downloaded another FTP copy, I now find that all pages are in notepad. If I upload files back to remote location, will they be shown properly? thanks

When you opened the first web page in notepad, Windows very likely prompted you with a question "Do you always want this file type etc....." If you answered yes, all html files will display the Notepad simbol as the assigned application.
This will not affect them working (brave words) unless you save them with a different file extension.
Also beware of the difference in htm and html file suffixes/extensions.

If you would like to change the default program with which Windows opens your files, you can do this in Windows Explorer > Tools > Folder Options > File Types.
