So far, I have javascript navigation on every page, but with a link to the site index at the of the page with flat html links.
That *should* allow the crawlers to find every page of the site, but I want to hedge my bets.
No cloaking, right now, but I am thinking of using transparent gifs...any risks associated with this?

I've been doing exactly this for over a year now. It works. However, to buy some insurance that I wouldn't incur the wrath of an editor somewhere, I took the time to made the static directory page at least usable by a human. I put the list in order and added a relevant picture or two. (I must have done a decent job, a travel writer for US News and World Report listed this page as a quick quide of things to do, right after my index page.)
