I have an Issue and would really love if any one of you could help. I have a site with over 25 sub domains all in one website. Since all sub domains are under One IP and there are menus runnig through all the pages and contains links to all the inner sub domains. There is also content and footer text which has anchors to different sub domains. Please guide me as to what constitutes Spamming and and what is the optimum interlinking method between subdomains.

I don't think that there is such a thing as optimal interlinking between subdomains. Excessive interlinking will of course get you in trouble, subdomains or otherwise.
In the past, subdomains were used rather successfully to spam the SE's, but that has changed to an extent.
I find that rather than trying to determine what exactly one can get away with, it's much more fruitful to link between pages in a way that benefits your users. It's a bit of a cliché, but for a good reason. Generally, the SE's will not penalize things that make sense and are done with users in mind.
It's when people start trying to push to extremes, and don't know which bit they pushed too far, that things get tricky. I see a lot of newer sites that are handling internal linking rather conservatively and are doing very well. ;-)
