I've been lurking a whole lot lately becuase I am getting ready to submit a themed site to SE's.
I've designed the entire site using the pyramid theme technique described in some posts. My site is loaded with content in each area of the site and if the SE's spider the site properly, I should get some solid results.
However,
I have 2 questions.
1.
Is there specific code that is required in the header to tell the SE's to spider the whole site or is that all done automatically.
2.
Should I do this by hand or can I use software like AddWeb Website Promoter or Web Position Gold.

Do NOT use software for submittals! Not only is submittal not needed in most cases, using automated software could get you in trouble if its use is detected.
You really don't need anything to tell bots to spider your site. The ROBOTS meta tag and/or the robots.txt file can be used to exclude portions of your site from spidering, but in the absence of specific instructions bots will assume it's OK to grab everything.
The BEST thing you can do to get your site included is to get quality links to your site. The links will lead spiders to the site as well as establish its importance in the web firmament. (Read up on Google PageRank - the higher your site's PR, the better the frequency and depth of spidering.)
You can go ahead and submit your home page if you like, or even a few others, but in the absence of good linkage from other sites it's unlikely to have much effect.
