Does using a .com vs .net or .org have any bearing on search engine optimization and rank? If so, how it is used to help with rank?

No ..it doesn't ..it only affects type ins ( direct to the address bar ) and only then depending upon your potential visitors ISP .

No, i doesn't affect on SEO as it is the part of web address.

That has no impact on Seo in any way. But the URL's that you will create does. As they should be keyword rich. mysite.com/targetted-keyword.html
