In no particular order ....

DMOZ.org - gets you a solid backlink.
Galaxy.com - another good backlink and a steady trickle of traffic.
Joeant.com - good targeted link and some traffic.
GoGuides.org - similar to Joeant.
WebWorldIndex.com - good backlink, small amount of qualified traffic.
Yahoo.com - pricey but can pay off in terms of Page Rank and good, steady traffic. Will become more important as Yahoo! switch from Google to their own algo.
Zeal.com - mostly for non-commercial sites but can give good yields in terms of traffic.
Inktomi - I use PositionTech to submit to them, which gets you into FAST / ATW, MSN and Ask, very worthwhile.
About.com - you can try and get a link from a specific category relevant to your site, another good backlink and steady traffic.
Family-Source.com - I like this SE, gives me some steady traffic. Impressed so far.
Click4Choice.com - another nice and solid backlink.
Google.com - heard it was quite popular. ;-)

.... There are many more directories / SE's that are worth getting into, these are just the first off the top of my head. Hope this helps.

I believe the owner of click4choice is mack [webmasterworld.com] and it just got acquired by NetBizCity [netbizcity.com] so, it might be in the acquiring stages.

If you're looking for top 10 search engines that have their own spider and accept URL submission, heres the list:

  • Google [google.com] (very obvious)
  • AllTheWeb [alltheweb.com]
  • AltaVista [altavista.com]
  • Inktomi [inktomi.com] (HotBot, Kanoodle etc.)
  • AskJeeves (Teoma) [askjeeves.com]
  • Looksmart(Wisenut) [looksmart.com]
  • Gigablast [gigablast.com]
  • SearchHippo [searchhippo.com]
  • ExactSeek [exactseek.com]
  • EntireWeb [entireweb.com]

    Hope this helps,
    Sid

Are you talking about the Directory or the Search Engine?
The directory can be submitted through [ecom.yahoo.com...] .
There are many options there, theres a free one, in which you should get accepted if you own a decent site, or else, you'll have to pay.

The Search Engine is powered by Google and Inktomi, which will soon switch to Inktomi only, If you are listed in Google or Inktomi, you're sure to be listed in Yahoo.

hmm - went to looksmart and signed up with Zeal, and I have to get 90% on some test before I can submit my site! Like I have time to keep doing some lame test.

I got 98% on the zeal test without reading their stuff. It's not that hard and it's worth it. got my sites accepted within 24 hours, and crawled by inktomi within a week.

    Teshka the test increments in 5%s - you can't get 98 =/

I done the test and have submitted site, just waiting for the millions to flock now =)

Up above. sidyadav posted the current list. There really isn't a top ten list anymore. It's more like a top five list.

If you are a commercial entity, free submissions won't do much for you. Tis a pay to play landscape. The only real free search engine left is Google. The rest are just secondary and will bring very little, if any, traffic from free submissions.

Are you guys who worked hard to become Zeal editors, sure that you have non-commercial sites?
If you have commercial sites, it won't be accepted into commercial categories once you're a Zeal editor.
I wasted about 2 hours answering the questions, when I saw the "no commercial categories submissions aloud" thing, I almost fell my chair!

And pageoneresults is right, if you're a commercial dude, everything you have to do is by $$$, as I said above, you need to pay $$$ to get it into Zeal if you have commercial categories.
Other search engines don't give you much traffic so there is almost no-use submitting in them.

I actually never had to submit my site in Inktomi, AllTheWeb and Google, they found me!
