Drop down menus

Pages being indexed twice!

I added a drop down (select and go) menu that uses a CGI script for our main site links. (CGI was used so JavaScript isn't required and they are indexed.)

The pages have been successfully indexed by Google, however, because some pages were already indexed we've now ended up with two entries.

ie.

Page Title
www.mydomain.com/thepage.html

and

Page Title
www.mydomain.com/cgi-bin/go.cgi?thepage

Could this have any negative SE implications?

Yes - for your competitors! (being knocked farther down the SERPS)

Google don't index the page that thinks it's duplicated.

You can check if it happens with allinurl:
the pages appears but not ranks for keywords

I don't see a big problem.
