I have a site that's media intensive. I have never been able to get the audio to play in Netscape6+. Since RealAudio keeps changing it's codec every year, I have given up on Netscape ever playing my audio.

Question: Last I looked, SE's didn't read javascript. By adding an javascript on my index which shows Netscapers a page explaining why they should use IE, will the SE's still be able to index my site?

If you mean sniff for Netscape as a user agent and then redirect only those users, that will not confuse the spiders. They won't see the page you're serving to the Netscape user (unless you have a regular link elsewhere) but they will spider the page where you do the sniffing.
