My questions are in regards to submission and formatting. Should I submit both the domain and subdomain? Will I be rated for the content of the sub or will this hinder me? Should I just wait for the content of the sub to be spidered? Will it be?
I have optimized the main site and like the way the jsp content produces with the subdomain using the other ip for co-branded content. I think having all this content would really help.
Please give your comments on any tips of experiences that you have had in situations like this.

The search engines will treat your subdomain as a seperate site, so you will need to make sure the sub-domain has plenty of unique content, is fully optimized, and you will have the submit the sub-domain to the search engines and work on link popularity as you would a completely seperate site.
