question about the right link structure in a themed site

Hello folks, I've been reading about the important role of themes nowdays in SEO and I've got an important question about it. I'm working with a site wich could be considered well theme structured. But I have placed a navigation menu in the right side of every page linking to the main section of my site to make the navigation easier. Will it hurt my theme clasification? should I substitute that html navigation menu by a Javascript menu and link with html only to home page and the section above and below?

That should be fine. Vertical linking back to root or to your main topic pages is actually a good idea - especially if you get a good keyword in to that link to help describe the destination page (both to the surfers and the bots).

So, it's better to avoid links to other sections? The site is about technology. I've got these sections: Tutorials, Downloads, Technical Dictionary, Tricks and Tips, Tech News, Free sms service, Postcards, Online shockwave games, Virus Information, Chat and Forums. Would I really need to quit the html links between sections?
