Setting up a shopping cart specific to your site really depends on your site. Most shopping carts I've seen pretty much run themselves comparing them to the rest of the site. If you are looking for some open-source solutions then there are many online at your disposal. You can also look into a paypal solution, or something similar to that.

Another possible solution besides the ones mentioned by eelixduppy is Google Checkout.
