Analysis these keywords: A, B, C by Google keyword planner, found the follwing results:

A: monthly searches 4400, competition 1
B: monthly searches 2900, competition 0.82
C: monthly searches 390, competition 1

Type the follwing keywords in Google, the natural search results:

A: 1.4 million
B: 0.4 million
C: 5.6 million

The above two results seem to be contradictory......

If choose one of them as main keywords of my website, which one is the best?

Type the following keywords in Google, the natural search results:

That number is an estimate of how many pages use all of the words entered (in any order). This is unlikely to be a good measurement of competition. You can refine this somewhat but checking for more refined criteria, e.g.

However your mileage may vary.

Look at it another way. There are lots of results for "untitled page" (where people forgot to add a title). Is this a competitive phrase? Not really - no-one is trying to specifically to rank for those words. If you need a high degree of accuracy, you'll need to look at more complicated methods.
