Sothink is a "DHTML" menu system - that means already uses both CSS and Javascsript. If you switch to a different way of coding the menu, you will probably want to use the same new menu code on every page. But unless you change the actual URLs for your pages (and that can be a disaster) other existing links on your pages would not be affected.
Im using Sothink Menu in my website. My question is whether it will affect the links in the website.
From a bot perspective, it won't have any affect whatsoever. The Sothink menu system is invisible to the bots. I just reviewed a few examples and viewed sources, all of it is invisible. That would be a great menu system for visitor drilldown routines where you don't want the bots indexing. It has its own built in bot blocker. :)
