subdirectories vs. top level

Does google penalize a site for having its content in a subdir vs. toplevel?

e.g.

abc.com/mysite vs. mysite.com?

Would the content be indexed any differently given that both would have the same linkage on other sites, etc..?

A page in a subdirectory one link from the root directory index page seems to be treated exactly the same as a page in the root directory. It seems like what counts is how many links deep you go whether the page is in a subdirectory or not.

Isn't a problem... however, much like Amazon (PR3) their root PageRank is somewhat hidden (PR9) since most linkers would point to the physical domain rather than the sub-directory mainpage location.

There is a certain strategic advantage to this >> pointing that PageRank to importance pages anywhere in the site without lessening the developed PageRank elsewhere.
