There are many ways to reach one's home page.
1) http://www.domainname.com
2) http://domainname.com
3) http://www.domainname.com/index.html
All the URL's are considered as different pages from search engine perspective.
Now if you have a listing in google as http://domainname.com and all the backward links pointing to you are in the from of http://www.domainname.com.
Then do u think that this can be a cause of not gaining page rank in spite of adding backward links

If a link refers the destination one way or the other they are counted, in most search engines.
If you search backlinks you may or may not see them - due to the variations in referrals but the PageRank passed is going to the same place.
The exception would be a sub-domain www.domain.com and domain.com directed to different locations.
