Inbound links from muliple pages of same site count?

Do multiple links from different pages of the same site count? I used to think so, but today I saw alexa and they only count 1 link per site.
I looked up SearchSite and couldn't find anything on this... please point out a previous discussion on this topic if you know of one.

I would say that all links actually count - but only the most relevant is shown.

The links definitely count, but not all are shown and I guess that the PR weight might diminish a bit as the links from one site increase, so one more link from the same site won't push you as far as a link from another site!
