I tried to check how many sites are linking to my site. A link:www.mysite.com command turns out many links. But about 80% of them are my own pages like www.mysite.com/xxxx/xxxxx.htm. :( Would like to know will these pages be counted in popularity calculation.

Page Rank is by the page, so it's numerical. There are people who sit down and plot out internal navigation to control internal distribution of PR through a site.
