How to fix google duplicate content penalty?

I wasn't aware of the penalty until recently and a few months ago changed all my pages to .php and still left the .html files on the server Google was never a very big source of traffic for my site but looking through my statistics I'm getting almost no referrals from google anymore. If I search for my url on google it still shows up and shows all my pages if I click on more results from this site. Does the penalty completely ban you or just lower your ranking? And also how do you go about fixing this. Do i have to contact google or it will it just fixed itself over time since I 301 redirected all my .html files
