Google not counting back links from my own site?

Hey Backlinks from my site gone during last 3 days.

Well this is kind of weird situation. I have a decent big site with more than 500 pages. During early august when google changes things we lost lot of our back links from our own site. We lost ranking in few of our keywords. But everything change back to normal within a week.
On 25th again we droped in ranking and in last 3 days i cannot see any backlink from my own site on few of our pages.
Does anyone also expericing the same problem?
Does anyone has suggestions? why would google be showing all the links coming to my site from outside but not counting link from within my site.

Take into account that not showing backlinks and not counting them are two separate things.

Well I guessing in my situation its both, google is not shwoing and not counting our backlinks. When in early august this happened and we lost our back links our ranking droped. Then when google showed the back links we were up in ranking, so I am guessing that the only reason the ranking went up was because its counting them again.

Is there some kind of filter google is using such that my internal links are not counted?

My site design is as follows:
There are 5-10 sub cateogries in my site.
My internal linksing is among the subcategory itself. A sub category has any where from 30-50 products. And each product has its own page. So if all my 30 product pages links to other product pages in the same cateogry will that lead to a flag that i am linking a lot.
I am just confused because i never used wrong tactics and dont want to in future also.
Anyone with any suggestions.

If the site is new (less than about four months) Google may seem to drop you, etc.

Our site is more than 2 years old so I dont see that being the reason. It has to do something with the internal link structure according to my understanding.
I dont know if having a lot of internal links with same anchor text is making things worse or its somethign else.
