Does Google ignore certain hrefs

Pages not indexed because of Hrefs?

I have a PR6 site and I am told that the way my hrefs are set may be causing problems which are resulting in lower than expected rankings on Google.
My home page, since changing the title is getting good rankings, My sections never seem to appear on any searches, my sub section pages do very well, and so do my product pages. The problem is that my rankings are good when users look for specific things which are normally 2 or more words, but on my more generic pages ie the sections I do not get good results. I have been told that it is because Google does not like the Hrefs from the home page. When you look at the code they appear to have spaces in the Href, although Google has most of them ranked with a PR5. Has anyone got any suggestions as I am finding this increasingly frustrating with a PR 6 site.

There's no such thing as a PR 6 site...
PR stands for page rank, and whether you believe the word page means webpage or Google's Larry Page, the rank is applied per page.

It's quite possible to have a home page of PR 'n' and some sub-pages also of PR 'n'.
It's more likely to have a home page of PR 'n' and sub-pages of PR 'n-1'.
But the way that PR fans out and is redistributed (usually recursively) mean that your generalisation is probably an over-generalisation.

My suggestion is that first of all, you look at your different pages and try to assess what pages are where because of their connectivity in your site. Having looked at the (almost) static parts of your website PR, you can then re-visit the question of Hrefs.
