I launched a new site about 3 weeks ago with about 7,000 pages. I have linked to the home page from a PR5 site but only 50 of the pages on the new site have been indexed.
Would it help or hinder to link to all the pages from the PR5 site?
Also, all the pages are on one level, ie. xhttp://www.mysite.com/index.html, xhttp://www.mysite.com/page1.html etc.
Is this ok or should I re-structure the site using sub-directories?

I don't think the lack of subdirectories is an issue. It's the link structure that counts.
If page A links to page B which links to page C, then the PR will normally be A > B > C. It doesn't matter if the pages are on the same directory level or how deep some of them are.
But having said that I would think it would be a nightmare maintaining a site with 7000 pages with no directories. :)

I have about 20 main categories. I know that it would help me with maintaining the site if I created sub-domains for each of these, but would it help my PR and help Google to index the whole site? Would it also help to exchange links with other sites related to those categories and link to those sub-domains?
