Hi, I just read somewhere that it's best to put a maximum of files on the root level (for the freshbot apparently) Will it hurt one's ranking to have a site ordered. ie: 2 folders with pages 1 level below root?

No it will not hurt and i think its easier to optimize a site if you can create subdirectories www.mydomain.com/sub
I will give you a much better structure of the site and you will not loose anything on that.

I haven't seen any problems at all with Google finding the other sub-folder files. I routinely put news stories at root/news/ and Google grabs 'em just like the root. Obviously you have to give 'Freshy' a link from the root to find it. ;)

Freshbot (and all crawlers) COMPLETELY IGNORES your directory structure, it is only aware of the link structure.
What matters is how many clicks from home Page X is, not how many directory deep.
