Do Internal Links Lead To Penguin Slap / Algorithm-Based Penalties?

Does anyone have any evidence (or strong suspicions) that over-aggressive INTERNAL linking can lead to either the de-indexing of a page or a serious Penguin / Algorithm slap?

After analyzing external back links pointing TO our site, it appears that the page that suffered the most damage had ONLY two back links; one questionable, one from a major US news outlet.

However, this page has the highest number of INTERNAL links pointing at it, and the INTERNAL anchor text is optimized.

What tool is good for internal link analysis, something that checks all pages on one domain and shows how links and anchor text correlate?

Any update from those that made changes?

I recently went ahead and removed a plugin which allowed you to choose which link appear below the content, all related of course.

However, I had quite a few links on a every page. We're talking 60 internal links below the content that reciprocated on each page, using the same anchor text as the title.

I took a hit on Aug 25 and haven't recovered yet. I'm giving this a shot.
