WMT shows sites on same server as linked when they are not

I have two sites on the same server: Domain_A and Domain-B. A script directs the domains to their proper pages. Each has its own home page, sub pages, xml sitemap, and are not linked to one another in any way. In fact, neither references the other. Domain_A uses underscores in the page names, and Domain-B uses hyphens.

In WMT for Domain_A under links to your site, it shows 2,810 links from Domain-B to Domain_A. But here is what is weird. When checking the "links to" "Via this intermediate link," it has

links to: www.Domain-B.com/page-whatever.asp
Via this intermediate link: www.Domain-B.com/page-whatever.asp

In checking WMT for Domain-B, it shows 12 links to Domain_A just reverse of above:

links to: www.Domain_A.com/page-whatever.asp
Via this intermediate link: www.Domain_A.com/page-whatever.asp

How can a link from Domain-B to Domain-B as shown above, be considered a link to Domain_A, and vice-a-versa?

Nope. The only common denominator I can think of is they have the same IP address since they are on the same server, but I have several sites sharing servers and this is the only one I see this happening on. There are a few 301 redirects for old now non-existent pages though, but the pages the 301's redirect to are not the ones WMT is showing as linked.
