Just check on youtube, they place a massive ad below the search box, that spans across the whole width of the web site. If this is an acceptable approach for Google, then surely they aren't going to penalize sites with heavy advertising.
Websites need to generate income to support content and development. The more income they generate, the more they can offer to the user.
