Should I see my own site in Webmaster Tools "Links to your site"?

Should I see my site in G's Webmaster Tools "Links to your site"?

I did. I had over 200,000 links to my site from my site.

A couple of weeks ago discovered a canonical issue (www and no-www) that popped up. I thought I had fixed this years ago but in it somehow returned when I updated my blogging software or my site theme. Not sure.

Now, the links to my site from my site have disappeared.

Does anyone know what was going on here? Am I right or is there something else happening that I should correct?

On the "links to your site" page under the "your site on the web" section of google webmaster tools, I still see my site listed as the top site that links to my site in the "Who links the most" list.
