Google Webmaster Tools is Dropping Indexed Pages

I recently submitted my new sitemap.xml to google webmaster tools. I did this because we recently added 50+ pages to our index. Directly after submitting our sitemap I noticed that we lost 100+ indexed pages according to Google Webmaster tools.

After doing a quick site:sitename.com search in google, it still displays all of our indexed pages.

Is this something I need to be concerned about? Why would Google just instantly drop 100+ pages? All the content is fresh and unique, as we have a full-time content writer. Will Google Re-index these pages eventually? No changes were made to our robots.txt, and no re-directs, or site structure has been majorly altered.

Any suggestions or reasoning to this might help me sleep better. Thanks in advance

I have a site with ~7000 indexed URLs in Google, but WMT lists only ~250 pages in the internal links section of WMT.

The data in WMT is very much incomplete and cannot be relied on.
