A bit complicated but I'll give it my best shot.
Recent URL switch on one of our sites. It was previously a subdomain
of another site which someone else owned. Over the course of approx
a year it achieved good SERP. Google first page for main keyword.

The change resembles:
http://old.theirdomain.com/
http://new.ourdomain.com/

Since we didnt own the old URL redirects were not possible [lesson learned, fortunately there werent many links]. Obvious SERP and traffic drop. The upside is that the new location is on a well SERP ranked, aged URL.

How long to expect to wait for indexing?
Will sub rank well as before in it own right?
Should we expect better SERP for main site now that sub is "in-house"?

Any tips or best practices to optimize transition?
etc.

Im soliciting advice, suggestions, input so all comments/help greatly appreciated.

Tough one. If you can, contact the sites who linked to your old address and ask them to change the link. Also, preserve the HTML template and URL structure - in other words, make no changes to legacy content.

Finally, register your new domain in WebmasterTools.
