I've had a look today at the "Links to your site" section in Webmaster Tools and the list is no longer showing the root of one of my sites, links to other pages are showing but the main index is not showing.

If I click more and then click search the links show up in there, and when I think back now I realise that this has happened before, it sometimes shows up and sometimes disappears from the list. Page is showing up in the google index under the site: operator and in organic search.

Am I getting my knickers in a twist over nothing or is this endemic of some other issue.

Hmm... sounds like one of those Google data bugs that happen from an incomplete data import on their back end. Be happy that it only shows up in a reporting function instead of hitting your rankings.

I would definitely have no worry about this, but it does give a little peak into the way the report is generated.
