Hi,
How can I delete a file called site-map.html from google webmaster tools
I just have it in my directory for my users

If a URL can be accessed on your site, then Webmaster Tools will show you information about it. In fact, if you block that URL, Webmaster Tools will let you know that it's blocked.
None of that is a problem. Is this question coming up because you submitted a sitemap through Webmaster Tools that is only an HTML sitemap, and not an XML sitemap? Even that should not be a problem. Google will tell you that the URL is not a good xml sitemap and then just wait for you to re-submit. If you do create an xml sitemap at a later date, you can just submit that new URL, and resubmit it if you update the site.

add a noindex meta tag to site-map.html

If the page is for users and is a navigable page, and you don't mind its being indexed, leave it there and don't worry about adding the noindex meta tag.

Yes, the url can be accessed on my site.
I did submit two sitemaps to google through webmaster tools and one is accepted and the other one, which is in html is not . so I just trying to delete it, but I don't want to delete it from my server, so you're saying not to worry, is that right>?

Yes, that's it exactly. It's not causing any problem. Google didn't accept it and they're not going to be using it as part of sitemap retrieval, only regular spidering, just as they would spider any html page.
