We have arround 200 pages with same content in both html and pdf(for users downloading and print the page). is google treat them as duplication content and penalise?

Google just filters out one version for this kind of duplicate content - it will not cause a penalty.

I personally prefer to see search results offer the html versions to searchers, so I use some kind of robots blocking (robots.txt or an X-Robots directive) to keep duplicate pdf versions out of the results. With the new PDF Quick View [webmasterworld.com] feature rolling out, I am even more intent on this.
