I have quite a few pages on my site that I have NOINDEX,NOFOLLOW meta tags on to avoid duplicate content issues.

My question is, if other sites link to those pages, do I get the same link juice as if the page was in Google's index?

I ask because my new SEO company is telling me that any external links to those pages are not benefiting my site. They are suggesting that I change my site structure.

The potential PR that comes to those pages from external links can't go anywhere. If those urls are getting linked to, and if you want to see some boost circulating throough your site from that link juice, then you do need to make a change. Even noindex,follow could help.
