Obviously, both would be great, but which gets more clicks... #1 listing in local business results, or #1 in Google organic?

Large national directory sites with a local targeting, eg, can be relatively unnaffected by the one box results, if they offer different enough kinds of services. On the other hand, pay-per-lead directory sites competing with actual local services where local physical presences are an asset might be taking a large hit.
Increasingly, Google is automating... or trying to automate... which queries show the one-box, whether geo identifiers are included in the search or not, so it may be wise to get both kinds of listings if you can.
