New site, home page not picked up first

It's a new site, and after couple of weeks pages have started showing in Google's index. At first, inner pages have been picked up. at the beginning, I haven't had the site in webmaster tools. Then I got it in, submitted sitemap, and I see home page has been indexed, too.
Still, the home page is being shown as supplemental on certain (site specific) keywords.

To picture it, let's say that the domain name is site.com

If I search for site.com, or www.site.com I get the home page as regular result (first or second below some inner page). If I just search for "site", I get the inner page and home page as supplemental.

I'm not trying to get too much scientific here, but would love to "hear" comments on "how it works".

It can be that you have some external links pointing to the inner pages and none pointing to Home page

You can't count on there being no links to a site. There are people/companies/websites who apparently scour the domain name registration lists for new domains and link to them. I've had new domains crawled and indexed within 24 hours of registration when the only content is the server's default "under construction" page. Most of the time it doesn't matter, but I routinely install a robots.txt file to block all robots on new domains when it does.

"No links" meant that the site was two weeks old, and that Google did not report any links to it.

I understand that there could be some links, automated only. If it's based on domain registration, links would be to the root, not internal page.

I'm sure it was based on how my internal linking works. I say "was" as it changed to how it should be, after I placed few links from internal (pages) to the home page.

It may be that Google needed time to (re)calculate everything, but I wondered about people's comments here.
