Main navigation appears on every page of a site. Is it a problem?

We have a main navigation (ten links in all) appear on top of every page of our site. As our site suffered google 950 penalty, we suspect these links appear on every page maybe a problem. So, we only remain it on the main index pages, and delete it from other pages. Thus the page seems clean in terms of links and no more unrelated links.

Is it a good change?

Main navigation on all pages is standard practice and it helps visitors to use the site. The only way it might be a problem is if the same keyword is used in many of those links.
