Google dropping URL's - possible reason?

Hey all sorry for another question but I have not seen this before.

Recently, I jumped ship to another host, and moved most of my sites. However, I never moved my main site because I was able to clean an infection. Stupidly, the main domain of my new host site is the domain I'm using on another host(where that site is active). I never moded the site over. Would this effect google dropping my URL's at all? The nameservers are still pointed where the site is functioning and there's no duplicate content anywhere. However, the main domain of my new host is example.com, and my site example.com is active and functioning on another host. Since I moved to the new host Jan 4th, Google has dropped 70 URL's even though I never technically moved the site, just used the main domain for the new host.

If the url still resolves, then where it's hosted is not the reason for urls being dropped.
