2 sites same FTP

I have 2 sites on the same FTP
my first site is www.mysite.com
my second site is mysite.com ( without the www )

Can the fact of not having the www and have 2 sites on the same FTP hurt my SEO ?

301 the non to the www and only have one site called duplicte content issues

However, if the two different hostnames serve different content - then there should be no problem because of that. The assumption about different hostnames is that they ARE different.
