Confused about ranking troubles that began June 3-4th

Well, i have a fairly large site racking up to 100k uniques a day prior getting smacked on 3rd of June this year. I had alot of duplicate meta titles and descriptions reported in in Webmaster Tools which i fixed over time.

I have also tried to re write alot of my popular pages with the hope to get back in serps but no use. Amazingly apart from 3 inner pages and home page all of my pages are no where to be found in Google.

I still rank number 1 for my main keyword which is pretty tough, which means i'm semi penalized.

I have been adding fresh unique content since 3rd June but this content is not been acknowledged, it gets indexed very late e.g if i post it today it will get indexed in like 7-10 days time but never shows up in serps for the keywords also mean while when my content is not indexed some blogs copy my content and get indexed before me.

Any advice regarding the issue will be appreciated.

It sounds more like a crawl issue than a penalty. A real penalty would probably nail you on the big keyword.

Can you study server logs from before June and see what the previous crawling was like?

I don think crawling is an issue since i have not changed any thing into the structure, but ill check out the logs but its very obvious that i'm semi penalized or you can say penalized for inner pages.
