We will be replacing some links that point to search results on pages relevant to the search. Using our existing search, there has been no problem with these search results pages being indexed by google. Would this be any different when using the google custom search product?
Any thoughts from others who may be, or have considered, doing this appreciated.

Google offers this in its Webmaster Guidelines [google.com]....Use robots.txt to prevent crawling of search results pages or other auto-generated pages that don't add much value for users coming from search engines.See also Matt Cutts on this...

In what you're doing, where I gather you're doing this to help site visitors, not to boost your own rankings, I recommend that you both block your search results pages and nofollow the links to them.
