Getting Google to Read Internal Links

How can i get google to read my internal links, i have a 9 year old site, currently results for site:example.com are 12700, yet i only have about 15 pages in my internal links and 6 in my external?
I have been playing with a couple ideas on this where improving backlinks is concerned and i have noticed g will only show backlinks for urls only if they are in the internal section.
So how can i get g to list my internal links, the bot visits them all quite happily.

Are you talking about the webmaster tools?
If so, I didn't start getting accurate external/internal links in webmaster tools until I did redirects from "index.htm" to "/", sent non-www to www, and also got the .com and .org version of my domain pointing to the same url too.

i have done those things other than getting the .com and .org yet im still not getting the right reports

any ideas how to get google to report a page in the internal links?

I think the only thing that might help is getting external links directly to those pages. On my site, at least, the pages Google seems to index (and send traffic to) all have links on other websites that go directly to them.

yet i have a few sites that have no inbound links yet google has added them to the internal links?
could there be an issue with validation, could this be another kind of supplimental result where g removes it from the internal links

It could be anything. I know I have some internal pages that have good content, external links, validate, all that, and yet Google hasn't indexed them. They get good traffic from Yahoo and MSN, but never Google. Frustrating, yes.
Some people here have suggested re-naming a page like that to see if Google will index it if it has a new name, but I have't tried that - too much hassle.
